Into Africa, a new hint from Homo Naledi


There is a hominin named Homo naledi whose remains have been found in a cave in South Africa, dated to around 300,000 years ago (300 ky). It is very primitive and its small skull size and archaic shape is not shared by modern humans or our ancestors like Homo erectus, Neanderthals, Denisovans, and us, humans. Yet, their age places them in Africa at the time our species is said to have appeared there, 300 ky ago! We are supposed to have co-existed with naledi in South Africa before bursting out on our Out of Africa migration.


Those who have studied naledi argue that it has contributed genes to our species and is much more advanced than its primitive appearance may lead us to think. These scholars argue that naledi created rock art, and that it buried its dead (a recent paper published in Cell on June 24th, 2026, reports that all twenty specimens from the cave are female, so they suggest selective gender burial there, it also mentions a protein found in teeth, which I will discuss further down).


Other scientists are not so conviced, like Chris Stringer, who argues that they are not members of the homo group: "I use human as equivalent to genus Homo, while acknowledging that future phylogenetic or proteomics research may show that things like rudolfensis, habilis, floresiensis, luzonensis and naledi don’t really belong in the genus…"


A post on X, formerly Twitter, by @HighlyCitedX (June 28, 2026) raised the question of how could both modern humans and archaic naledi share the same territory, and provides a thought provoking answer: "John Hawks raised this problem before: How could Naledi co-exist with large brained hominins for a million years? Most likely they were not co-existing because there were no large brained hominins in East Africa until late. https://bbc.com/news/science-environment-39842975."


The BBC link is a 2017 article which includes comments by John Hawks, one of the leading researchers of the Naledi site in Africa, I will quote it at length below:


"The fact that Homo naledi was alive at the same time and in the same region of Africa as early representatives of Homo sapiens gives us an insight into the huge diversity of different human forms in existence during the Pleistocene.
"Here in southern Africa, in this time range, you have the Florisbad skull, which may be an ancestor or close relative of modern humans; you've got the Kabwe skull, which is some kind of archaic human and possibly quite divergent; you've got evidence from modern people's genomes that archaic lineages have been contributing to modern populations and may have existed until quite recently," said Prof Hawks.
"You have this very primitive form of Homo [naledi] that has survived alongside these other species for a million years or more. It is amazing the diversity that we are now seeing that we had missed before."
As to how H. naledi held on to its distinctive characteristics while living cheek-by-jowl with other human species, Prof Hawks said: "It's hard to say it was geographic isolation because there's no boundary - no barrier. It's the same landscape from here to Tanzania; we're in one continuous savannah, woodland-type habitat.
He added that the human-sized teeth probably reflected a diet like that of modern humans. In addition, H. naledi had limb proportions just like ours and there is no apparent reason why it could not have used stone tools.
"It doesn't look like they're in a different ecological niche. That's weird; it's a problem. This is not a situation where we can point to them and say: 'They co-existed because they're using resources differently'," Prof Hawks told BBC News.
"


Hawks tries to explain the pacific overlap and co-existence as a consequence of exploiting different ecological niches. He also notes that there was a vast savannah from South Africa into Tanzania, all the way to the south of Ethiopia. No geographic barriers, only different niches. I tend to agree with @HighlyCitedX, there was no overlap because there were no humans (or close ancestors) in Africa at that time.


The odd non-homo amino acid in the Naledi teeth


Interestingly, John Hawks reports that an ancient hominin known as Paranthropus robustus, that lived in South Africa 2.3 to 0.9 Million years ago, a member of the australopithecine group, and therefore not a homo, had a variant of an amino acid in its teeth, that was quite unique.


The amino acid in question, forms part of a protein known as COL17A1, that together with enamelin play a critical role in the formation and development of teeth. The COL17A1 variant found among Paranthropus is the original, or ancestral version. Modern humans, Neanderthals, and Denisovans carry a mutation, the later, derived variant. So it shows that we, and our homo relatives are in a different lineage when compared to the Paranthropus. The Homo naledi aligns with the primitive non-homo group because it carries the ancestral variant. Hawks writes: "This confirms earlier work showing that naledi is likely an outgroup to modern humans, Neanderthals, and Denisovans". But, I don't know why, tries to argue that naledi and Paranthropus are not closely related: "Because this is an ancestral variant, shared with other primates, it does not support a close relationship between P. robustus and H. naledi." In fact, all primates sampled (except one lemur species) carry the ancestral variant found in naledi and P. robustus, African apes from which our most distant ancestors came from also carry the archaic variant. But somewhere down the line, when the homo genus appeared, they carried a mutated variant that we share with Denisovans and Neanderthals, but not with the primitive naledi or the non-homo Paranthropus.


Hawks adds two interesting facts about the ancestral variant: "So far there is no reporting on this variant in H. antecessor or H. erectus data. One interesting possibility for Homo naledi is that the species may have contributed genes to modern humans. The ancestral COL17A1 variant has not yet been seen in the genomes of living people, which at least suggests that this part of the genome did not have a naledi origin." (See the study on the CO17A1 in Madupe et al., 2017 who mention that Homo erectus and Homo antecessor were not sampled for this amino acid.


The paper published in Cell by Madupe, Hawks, et al., on June 24, 2026 still supports a homo affiliation for naldedi: "... the archaic COL17A1 P635 variant we observe in 5 H. naledi individuals is derived in Denisovans, Neanderthals, and modern humans, and it has not been covered in H. erectus, from either Dmanisi (Georgia) or China, and Homo antecessor.17,29 Interestingly, though, it has been observed in two P. robustus specimens, namely SK835 and SK14132. Determining which variant is present in this and other informative positions, in other extinct hominin species, such as H. erectus and Australopithecus africanus, will help clarify the phylogenetic position of H. naledi."


I have posted about the possibility that Homo habilis is not a homo (more likely an australopithecine), and related to Homo naledi. Today's post adds more evidence to this possibility.


It is intriguing though, to imagine an evolution of homo genus in Eurasia, with australopiths evolving in Africa, (see my post about this), and a much later entry "into Africa" "Out of Asia" of more advanced hominins 300 kya, modern humans.

An older date for the arrival of Modern Humans in SE Asia


We have all heard about the Out of Africa theory (OOA) that proposes an initial, failed, migration of humans into the Levant, from Africa around 150,000 years ago (150 ky) that died out and left no trace in our modern lineage. Then came the second, and final migration around 50 ky ago which peopled Eurasia, Oceania, and later, America. But, as we will see in this post, this timeline is not so certain.


A paper by Friedline et al., 2023 (Early presence of Homo sapiens in Southeast Asia by 86–68 kyr at Tam Pà Ling, Northern Laos) suggests that humans reached the southeastern side of Asia some 68,000 years ago.


The authors analyzed bone remains from Tam Pà Ling (TPL for short), and concluded that one of the specimens (known as TPL 6), "confirms the presence of H. sapiens by 70 ± 3 kyr, and TPL 7 extends this range to 77 ± 9 kyr, supporting an early dispersal of H. sapiens into Southeast Asia."


This adds evidence of en early presence of humans in the region. Another sites with old dates are the Sumatran one at Lida Ajer, which is around 73 ky old (Westway et al., 2017).


These dates are incompatible with the current OOA theory so how can these remains be fitted into it? The theory should be reevaluated and updated. Were these people survivors from the first "failed" migration? Did they evolve localy? Did they admix with Denisovans or archaics?


The article confirms that human beings lived at TPL for over 56,000 years! Several specimens were analyzed and they show affinities and differences with other humans from Asia.


Some highlighs regarding these people:


  • "Geometric morphometric analyses of TPL 6 suggest descent from a gracile immigrant population rather than evolution from or admixture with local archaic populations."
  • "The TPL fossils’ clear affinities to H. sapiens suggest that they descended from a gracile H. sapiens population from Africa, the Near East, or locally."
  • "considerable shape and size variability is present at Tam Pà Ling... supporting previous observations that high levels of heterogeneity characterize Late Pleistocene modern human groups."
  • "TPL 6 and potentially the younger fossils from Tam Pà Ling would represent an unsuccessful dispersal. Whether this dispersal disappeared prior to the main later dispersal or the distinct migrations experienced a period of co-habitation remains unclear with absence of ancient DNA from 50 to 10 kyr."

The analysis of the next oldest remains from the site, TPL, dated to 70 ky, shows that it has "affinities to Pleistocene archaic humans (e.g., non-H. sapiens Middle Pleistocene hominins and Neanderthals from Africa and Eurasia), plotting outside of the range of variation of early and Upper Paleolithic H. sapiens. This is mainly due to its large bi-mental breadth, an archaic feature also found in early H. sapiens and Neanderthals and associated with a wide ramus". An intriguing hint, in my opinion, of admixture with archaics in Euyrasia. The authors point out, however, that it had "a well-developed chin (mental osseum rank 537), a trademark of our species". They also compared TPL to the Chinese fossil Zhiren 3, which is around 100 ky old, and is more archaic, yet also has a prominent chin. The explanation for this feature is admixture of humans with archaics in Asia.


The authors point out the doubts surrounding the age of Zhiren, which could either be "an example of an early dispersal of H. sapiens that was unsuccessful. Alternatively, if the geological age is overestimated it could also be an example of one of the earliest inhabitants from a late dispersal."


Two other specimens, TPL1 and TPL2 are curious; they are 52-40 ky old, but have some oddities. TPL2 is small: 140–153 cm (less than 5 feet tall). TPL1, on the other hand has a roubust skull, with strong brow ridges, jutting lower jaw, which according to the authors "can be generally interpreted as a retention of ancestral morphology rather than admixture with local archaic populations". Why discard admixture with H. erectus or Denisovans? No explanation is given.


The paper concludes "TPL 6... provides direct evidence of an early, possibly unsuccessful, dispersal from Africa or the Near East towards Southeast Asia by 70 ± 3 kyr. TPL 6 is remarkably gracile implying that it descended from a gracile immigrant population and not the outcome of local evolution from, or admixture with, H. erectus or Denisovans. Our semilandmark geometric shape analyses of the other craniomandibular fossils from Tam Pà Ling (TPL 1, 2, and 3) are consistent with previous studies attributing them to H. sapiens, and their considerable shape and size variability suggests that high levels of heterogeneity characterize Late Pleistocene modern human groups."


The TPL6 is gracile, so they interpret it as lacking admixture with archaics. But, why did the other early specimens, TPL 1, 2 & 3, show such high variability, a mix of ancient, robust, and modern features? Doesn't this mosaic of old and modern features hint at admixture?


It seems likely that the first humans reached Southeast Asia much earlier than proposed by the current OOA theory. Their mosaic features hint at admixture with archaics in Asia. Possibly, humans could have originated outside of Africa after splitting from Neanderthal/Denisovans, and spread west into Africa, and east into the domains of the still extant Homo erectus.

Oldest Homo Sapiens Sites in the Old World


The map below caught my attention while reading a new article by Zhang et al., 2026 it shows the oldest sites where Homo sapiens remains have been found.


Two things surprised me: (1) Despite Africa being touted the "Cradle of Mankind", 40% of the sites over 100 ky are found in Eurasia. (2) Of the 50 to 30 ky sites, 3 are found in Africa, and the other 14 are in Eurasia and Australia. Of course, the map shows partial information, so there are more sites in Africa, but it is suprising to notice such a prevalence of sites outside of Africa.

The oldest H. sapiens fossil outside of Africa is from the Greek Cave of Apidima where Apidima 1 skull was found (210,000 years old); see Harvati et al. 2019.


The second oldest is the 190,000-year-old jawbone from the Misliya Cave in Israel, reported by Hershkovitz et al, 2018.


The oldest African site is the Irhoud, Morocco, reported by Hublin et al, 2017, and dated to 315±34 kya. However these hominins have a mix of archaic and modern features that make some scholars wonder if it is a human or another hominin: "[They] have a facial morphology very similar to extant H. sapiens, as well as endocranial volumes that fall within the contemporary range of variation. However, their braincase shapes are elongated rather than globular, suggesting that distinctive features of brain shape, and possibly brain function, evolved within H. sapiens." (Scerri et al., 2018).


The next two African specimens are equal to, or younger than the Eurasian specimens!: Both from Ethiopia, the 195,000-year-old remains from Omo Kibish, and 160,000-year-old bones from Herto. A 2022 paper pushes the dates further back in time to ~230 kya. However, note that they may not be modern humans at all: "The Herto hominids are morphologically and chronologically intermediate between archaic African fossils and later anatomically modern Late Pleistocene humans. They therefore represent the probable immediate ancestors of anatomically modern humans. Their anatomy and antiquity constitute strong evidence of modern-human emergence in Africa." (White et al., 2003).


What is Anatomically Modern Human?


The key issue in my (layman's) opinion is that there seems to be no clear definition of what an Anatomically Modern Human is. Someone who looks like us even though they may not yet have developed behaviors similar to ours.


With a handful of deformed and partial remains (a pice of jaw here, a skullcap there, a few teeth over there) it is impossible to decide if those people who differ from us, and also between themselves, are the norm, or probably outliers of populations that had large intra-population variability.


Does a globe-shaped skull imply more homo-sapiens-similarity than a human-like jaw? Where is the line? Does an oblong skull like the ones found in Morocco count as humans or not? A mossaic of features is human? or primitive? What do archaeologists think about this?


We know that brain size evolved in homo species, and this growth influenced the shape of the skull as different areas of the brain developed, pushed by genetic changes and natural selection. More complex cognitive abilities appeared, the stone tools used by homo individuals gradually changed, improving, becoming more efficient in the use of knapped stone. Acheulean tools of erectus were used for over 1.5 million years, unchanged. Then came Mousterian, Levallois and microblades in a faster sequence of improvement mirroring the changing behavior of our ancestors. The discovery of fire, clothing, use of bone, wood, complex tools, needles, fishooks, symbols engraved on small objects, rock art, burials, all reflect behavioural growth as brains developed.


This evolution led from small skulls, with slanted faces, massive jaws, no chins, heavy browridges, to current gracil, rounded skulls, chins, and high forehads over flat faces.


Is there a sharp line between Modern Humans and "the rest"?


Pearson, 2008 looked into this matter in a detailed paper that ponders the archaic and modern morphology, the reasons for variability (evolutionary adaptation, genetic drift, and the shortcomings of the statistical and biological approaches to the subject.

A very interesting research article by Simon Neubauer, Jean-Jacques Hublin, and Philipp Gunz, 2018, analyzed the shape of the skulls and brains, as well as their size. Contemporary human beings have globular (balloon-shaped) brains with an upright forehead and a prominent parietal, the area occupied by the cerebellum is larger and rounded. Or faces are flat. On the other hand, the homo people before us had slanting faces, and elongated brains. (see image comparing a Human and a Neanderthal skull and brain, from Fig. 1 in the 2018 paper above. The authors compared different parameters of brains and skulls of Homo erectus, Neanderthals, and "Humans" from three periods: (1) very early specimens (200-300 kya) from Morocco and Ethiopia, (2) later people from the Middle East and East Africa (100-130 kya), and (3) more recent humans 35-10 kya. The images below show how they align using Principal Component Analysis:

Clearly, there is an evolution from primitive to modern features, with group (2), which included these samples: three from the Levant, Skhul V, Qafzeh 6 and Qafzeh 9 ages 115 ky, and one from Africa, the Ngaloba LH 18 skull from Laetoli, Tanzania (120 kya), closest to moderns and group (3), the latter aged 10 to 30 kya, have brains and skulls that are definitely modern.


Even Anatomically Modern Humans, as they dispersed across the globe following the OOA events carried different skull shapes that can still be identified in contemporary people, and have been used to suggest two migrations and two routes into Eurasia (the "two layer" hypothesis). One comprising Papuans and Oceanians following a South Asian route shares elongated skulls with Africans, the other across Central Asia into Siberia, Europe and East Asia has globular skulls, Europeans have compact jaws, Native Americans and NE Asians share large skulls, higher faces and cranial vaults with tighter foreheads (see Matsumura et al., 2022 and Matsumura et al., 2019).


Even modern humans carry introgressions that modified their skull shape (Neanderthals), as reported by Goovaerts et al., 2025, which has added diversity to non-Africans. Human chins are linked by genes to the flatter face of Homo sapiens. Reearch by Schuch et al., 2025 found that slower and shorter growth after birth, and bone reorption during childhood is a distinctivly human feature, found in all modern humans and absent in Neanderthals, that leads to gracile faces lacking Neanderthal prognathism (jaw protrusion).


Scerri et al., 2018, discusses and questions the orthodox notion that modern humans evolved and emerged within one single, specific population located in a particular region of Africa. The paper aruges that fossils from the early days of humans are very different, and the genetic evidence pointing at a very deep and ancient population structure within Africa (I have mentioned this in other posts, involving isolation, small groups, archaic interbreeding and mutation rates that are different to non-Africans) also supports a multiregional origin involving separate populations, an "African Multi-regionalism."


These isolated popualtions in different environments evolved separately at different paces, and this would explain why they show a combination of archaic and modern traits (they were boxed off in different regions of Africa by very dry deserts and dense tropical jungles —n mountains or glaciers in Africa— and faced different environmental challenges). This article also puts forward some unanswered questions and suggests directions for future research:


"Resolving the speciation of H. sapiens and the character of ancestral populations represents a crucial first step in understanding the emergence of the morphological features that diagnose our species during the later Middle Pleistocene
...
Finally, were some of our anatomical traits inherited from transitional African forms before they became extinct? The range of dates for H. naledi and H. heidelbergensis confirms the late survival of at least two archaic species in Africa. The size and environmental diversity of Africa, particularly the poorly investigated forested regions, may have permitted the late survival of more archaic species as well as of early forms of H. sapiens. These discoveries have fuelled speculations that H. sapiens may have interbred with archaic species in Africa itself. Distinguishing admixture between species from the reintegration of diverse H. sapiens lineages represents a major challenge, with significant taxonomic implications.
...
while a globular braincase does seem to represent a synapomorphy of extant H. sapiens, can it be effectively characterized for application to the fossil record? We emphasize that H. sapiens is a lineage with deep and likely diverse African roots that challenge our use of terms such as ‘archaic H. sapiens’ and ‘anatomically modern humans’. Unless they can be operationalized with more clearly defined traits, such categories will have declining value. Diagnostics of H. sapiens must reflect trajectories of evolution rather than static views of our species – which has changed, and continues to change, at various scales.
"


Into Africa


I believe that it is possible that the homo group leading to Modern humans probably evolved in the Middle East, and moved into Africa from there. However, this notion is contrary to what science believes is the correct approach to our ancestry, and outlined above by Scerri et al. I have the feeling that Chinese scholars will continue their push to have humans appear and evolve in Eastern Asia. Future publications and research will show us how these ideas develop.

Asian vs. African origin of Humans and the "inverted" phylogenetic tree of Shi Huang


I have mentioned Shi Huang in two previous posts (Out of China? in 2019 and On Neanderthals in America and the Out of China Hypothesis in 2025).


I love how he inverts the phylogenetic trees, from a root in Africa and youngest brances in East Asia, Europe, and America, to one rooted in Asia, with a youngest African branch, going against the consensus of the Out of Africa theory.


This posture is similar to what I suggested in a post nearly 8 years ago, "On the direction and root of phylogenetic trees" (April 2018): "When I see a phylogenetic tree (also known as an evolutionary tree), I always wonder why do we believe that those branches, trunk and the root which anchors it, are correct. I ask myself why is it assumed that the mutation took place in one direction and not the other. And this trivial question is fundamental because the branches open up from other branches based on the differences between the DNA as you move along them." (sorry for quoting myself). In today's post I mention another paper co-authored by Shi Huang: Ancient Y chromosomes confirm origin of modern human paternal lineages in Asia rather than Africa, Hongyao Chen, Ye Zhang, Shi Huang. bioRxiv 2020.03.10.986042; doi: https://doi.org/10.1101/2020.03.10.986042


The paper includes the following figure, which, as you can see, inverts the root of the Y-chromosome tree, from Africa to Asia, and places Africa in the newest branch.

They argue in this paper that "The mutation pattern in the ancient Y chromosomes as revealed here confirms the expectation that ancient haplogroups should mutate in only a fraction of the sites that define a haplogroup they belonged to. Two observations here confirm the Asia model and invalidate the Africa model. First, only haplogroups specific to the Asia model showed the expected mutation pattern in ancient samples. Second, the genetic reality that a haplogroup, be it ancient or present, should not carry mutations found in basal haplogroups to which they do not belong is only met by the Asia model but not the Africa model."


Interesting and controversial, and also, not peer reviewed either.


By the way, Shi Huang expands this idea in a paper published one year ago: Examining models of modern human origins through the analysis of 43 fully sequenced human Y chromosomes, Shi Huang. bioRxiv 2023.11.09.566475; doi: https://doi.org/10.1101/2023.11.09.566475. In it he uses the same inverted trees to argue against the Out of Africa theory and support his Out of East Asia theory.

On Neanderthals in America and the Out of China Hypothesis


A very interesting paper by the controversial Shi Huang, published in 2017 (On the peopling of the Americas: molecular evidence for the Paleoamerican and the Solutrean models. Dejian Yuan, Shi Huang. bioRxiv 130989; doi: https://doi.org/10.1101/130989).


Shi proposed the Maximum Genetic Diversity (MGD) theory to explain evolution and how species diversify. It addresses the concerns raised by the "molecular clock" and also concepts like "junk DNA", "neutral mutations", epigenetic effects, etc.


In this paper he looks into the origin of Native Americans, and does so with his "Out of Asia" outlook.


Shi suggests an old date, earlier than currently accepted, and even hints at the feasibility of Neanderthals entering America before modern humans!


"The timing of first entry into America by humans remains to be estimated by future DNA studies. Several human sites in America, including the Topper site in South Carolina United States, the Burnham site in Oklahoma United States, sites in Brazil and Chile, suggest that humans were in the New world as early as 30,000 years ago to perhaps 60,000 56. This old age for the first settlement is consistent with the findings here that ancient Amerindians had more ancestry from Southern Chinese (Hunan) relative to Northern Chinese (Fujian), the recent finding of modern humans originating in South East Asia, and the African or Australo-Melanesian like genome in Paleoamericans or Native Americans that could only have come from Neanderthals (30). Also compatible with results here is the recent discovery of a ∼130000 year old human site in North America (60), indicating that admixture of Neanderthals and modern humans might have happened in America, which appears to be the more likely model given the absence of Amerindian mtDNA C1, C4c and D1 haplotypes in North East Asia and Siberia that shared more informative alleles with Neanderthals than their respective sister haplotypes in North East Asia and Siberia (30). If Neanderthals were present in North East Asia and Siberia, there seems a priori no reason that they could not find their way through the Bering Strait."

This paper has boldly proclaims in its abstract "We found evidence of modern Y and mtDNA originating in East Asia and dispersing via hybridization with archaic humans. Analyses of autosomes, Y and mtDNA all suggest that Denisovan and Neanderthal were archaic Africans with Eurasian admixtures and ancestors of South Asia Negritos and Aboriginal Australians. Verifying our model, we found more ancestry of Southern Chinese from Hunan in Africans relative to other East Asian groups examined. These results suggest multiregional evolution of autosomes and replacements of archaic Y and mtDNA by modern ones originating in East Asia, thereby leading to a coherent account of modern human origins."


I must confess that I find the arguments rather vague, and some explanation regarding "slow" and "fast" SNPs would come in handy. I am no expert in this field and I guess most scholars don't consider his maximum genetic diversity (MGD) hypothesis seriously. The authors could have added more context to interpret their findings, which to them seem obvious, but not to me. Shi's X (Twitter) profile has a link to the MGD website, where he explains how it works (and includes a list with all of his publications).


Nevertheless, I do give them credit for this paper that boldly goes against the current prevailing consensus and pushes against the Out Of Africa hypothesis with strong arguments.

An Eurasian origin for Homo Sapiens (2021 paper)


I found an interesting paper published four years ago (Árnason, Ú. The unidirectional phylogeny of Homo sapiens anchors the origin of modern humans in Eurasia. Hereditas 158, 36 (2021). https://doi.org/10.1186/s41065-021-00197-7) that provides an analysis showing that Homo sapiens sapiens or modern humans originated in Eurasia!!


The author summarizes his "Out of Eurasia" findings as follows: He identified "potentially four translocations of modern humans from Eurasia into Africa, the earliest taking place ≈ 250,000 years before present, YBP. The results were in accordance with the postulates behind OOEH [Out of Eurasia Hypothesis] at the same time ... they lent no support to the OOAH [Out of Africa Hypothesis].


The paper places Homo erectus at the base of the nuclear DNA tree: "Homo erectus, He, has been placed at the root of the tree consistent with He entering Eurasia from Africa > 2 million years ago". The following image appears with the caption that is given below.

An interesting hypothesis that has surely been torn apart by those who support the OOA theory. Nevertheless, since 2021, findings in China have provided some additional support to the notion that there were evolved humans in Asia at least 200,000 years ago besides the Denisovans.

The windows for human arrival in America


Marine isotope stages (MIS) are periods that alternate hotter and colder climate. They have been identified by measuring the content of oxygen isotope 18O in ice cores.


They are numbered, and the MIS with even numbers represent glacial periods (and therefore lower sea levels as the ice packs have taken water out of the oceans), and the odd numbered stages represent warm interglacial periods (like the current one), with higher sea levels.


So for humans to cross Beringia and reach America, they'd have to do so during a cold even numbered MIS.


This is the list of cold MIS during the past million years:


  • MIS 2 – 29 ky
  • MIS 4 – 71 ky
  • MIS 6 – 191 ky
  • MIS 8 – 300 ky
  • MIS 10 – 374 ky
  • MIS 12 – 478 ky
  • MIS 14 – 563 ky

  • MIS 20 – 814 ky

So why did our human ancestors cross during the last possible stage? Why didn't Neanderthals do so during MIS 10? or Homo erectus during MIS 2O?


The following map, adapted from Nature shows that there were humans in Asia that could have crossed into America from MIS 8 onwards, and this does not contemplate H. erectus.


Potential migrants from Asia range: 152-300 kyr.

They lived in temperate to cold locations, why not follow the megafauna into Siberia and North America?

Neanderthal genes in Africans: a confirmed fact


Last October I posted about a paper that disclosed that Africans had a higher Neanderthal signature in their mtDNA than Asians or Europeans.


African lack of Neanderthal DNA (and mtDNA) is used as proof of the Out of Africa (OOA) event, because it is said that Neanderthals and Homo sapiens admixed outside of Africa after H. sapiens migrated from Africa on their OOA journey.


A recent paper cast a shadow of doubt on this assumption: they have found signals of Neanderthal DNA in Africans!


The paper is: Identifying and Interpreting Apparent Neanderthal Ancestry in African Individuals by Lu Chen, Aaron B. Wolf, Wenqing Fu, Liming Li, and Joshua M. Akey. Chen et al., 2020, Cell 180, 1–11 February 20, 2020 https://doi.org/10.1016/j.cell.2020.01.012.


It summarizes their research as follows:


"Strikingly, we find that African individuals carry a stronger signal of Neanderthal ancestry than previously thought. We show that this can be explained by genuine Neanderthal ancestry due to migrations back to Africa, predominately from ancestral Europeans, and gene flow into Neanderthals from an early dispersing group of humans out of Africa. Our results refine our understanding of Neanderthal ancestry in African and non-African populations and demonstrate that remnants of Neanderthal genomes survive in every modern human population studied to date"


The paper finds that some of the ancestors of modern Europeans back migrated into Africa after they had split from those who would later become East Asians.


They found 13 African-specific high-frequency Neanderthal haplotypes which are unique to Africans, and only found in Africa, and another 31< haplotypes shared with Europeans. Specific African genes means that selection preserved them because they gave those carrying them some immune benefits and also protection against UV radiation in sunlight.


So now we know that ALL humans have Neanderthal genes in their genome, including Africans.


This gene flow, which had not been recognized until now also caused biased estimations of Neanderthal admixture in Asians and Europeans: East Asians seemed to have 20% more Neanderthal DNA than Europeans, which was odd, considering that Neanderthals lived in western Eurasia so admixture there would have been higher than in the Far East.


But now it seems that roughly 0.3 to 0.5 % of African genome was inherited from Neanderthals (vs. 1.8% in Non-Africans).


So factoring in this African Neanderthal content, the East Asians ended up with only 8% more Neanderthal genes than Europeans.


The study found "[in] African populations, we identified approximately 17 Mb of putative Neanderthal sequence per individual"


Compare thiese 17Mb with what they found in Europeans and Asians:


"we found similar levels of Neanderthal ancestry in Europeans (51 Mb/individual), East Asians (55 Mb/individual), and South Asians (55 Mb/individual)"


So Africans have roughly one third of the Neanderthal admixture that non-Africans have! See the image below which shows exactly this (non-Africans in Blue, Africans in brown):

Finally, around 94 percent of Neandertal DNA sequences found in Modern Africans is also shared with Non-Africans.


The paper explains the Neanderthal admixture into Africa as follows: "In summary, these data indicate that both pre-OOA human-to-Neanderthal gene flow and elevated historic backmigration contribute to the signal of Neanderthal ancestry detected in Africans.".


The first wave of humans to leave Africa between 250 and 150 kya, mixed with Neanderthals in Eurasia and passed on to them some archaic human genes. These were lost as this pre-OOA wave became extinct. The Neanderthals then mixed with the OOA wave and part of these admixed modern Humans returned to Africa bringing the genes with them.


Perhaps further studies -Science news reports an unpublished study that ratifies Chen et al. findings: "as-yet-unpublished work by Sarah Tishkoff, an evolutionary geneticist at the University of Pennsylvania. She told Science she has also found higher-than-expected levels of apparent Neanderthal DNA in Africans."


I have written many posts about "into Africa events", but this one is the first paper to conclusively prove the presence of Neanderthal genes in modern Africans.


This will open the gates to more scrutiny on the origin of the higher "African" diversity when compared to the rest of humankind. This diversity is surely due to admixture with archaic populations and not only to bottlenecks caused by an OOA migration.

Neanderthal admixture in Africans (into Africa? or back to Africa?)


Time and time again you read that only non-Africans carry Neanderthal DNA because it was the wave of humans leaving Africa in an Out-of-Africa migration that encountered the Neanderthals in Eurasia and mated with them, mixing our and their genes. Africans who remained in the cradle of mankind, didn't admix and therefore carry no Neanderthal DNA.


A paper published in 2018 (Neandertal signatures in modern human mitochondrial genome haplogroups?, Renata C. Ferreira, Camila R. Rodrigues, James R. Broach,Marcelo R. S. Briones, BioRxiv, 18/Sep/2018. doi: https://doi.org/10.1101/190363) puts this idea upside down: the authors state that "...contrary to what is observed in the nuclear genome, African mitochondrial haplogoups have more potential Neandertal signatures than Asian and European haplogroups.".


Let's look into this surprising and contradictory finding.


The authors repeat the current orthodox view of an admixture outside of Africa:


"Intercrosses between Neandertals and ancient Homo sapiens lineages, or archaic Anatomically Modern Humans (AMH) who migrated from Africa into the Middle East and Europe in the last 50,000 years might explain the presence of Neandertal signatures in extant human genomes (Prüfer et al., 2014; Simonti et al., 2016). The spatio-temporal overlap of Neandertals and AMH is estimated to be approximately 22,000 years since the first AMH arrived in Europe around 50,000 years ago..."


Neanderthal mtDNA is liniked to certain diseases in modern humans, and the study found evidence of this too, and this included Africans: "Four of these disease associated N-SNVs were observed in African haplogroups (L0, L1, L2, L3, 10 L4, L5 and L6)", N-SNVs stands for Neanderthal SNVs. and the haplogroups they mention are considered the oldest and most basal ones. So how did the Neanderthal DNA admix with these "basal" haplogroups?


The autors explain this as follows: "A back to Africa hypothesis has been proposed in which humans from Eurasia returned to Africa and impacted a wide range of sub-Saharan populations (Henn et al., 2012). Our data suggest that Neandertal signatures might be present in all major African haplogroups which supports the “Back to Africa” contribution to the modern mitochondrial African pool."


They also conclude that modern human males introgressed with female Neanderthals more frequently in the Africans than in the Europeans (where the opposite took place: modern women were impregnated by Neanderthal men):


"Our data is compatible with a scenario in which the AMH-Neandertal crosses occur in Europeans, East Asians and African lines of descent. However, in the African haplogroups the crosses between AMH males and Neandertal females would have a higher frequency than in European lines of descent, where the reverse crosses would be predominant. Based on the comparison of Neandertal signatures in nuclear and mitochondrial genome haplogroups we hypothesize that the African lines of descent would have a higher female Neandertal contribution whereas European lines of descent would have higher male Neandertal contribution."


It is interesting to point out that Africans, Eurasians and Neanderthals share the N-SNV 16,278, which "is found in African haplogroups 34 (L0, L1, L2, L5 and L6) and two Eurasian haplogroups (X3, U2c and P2) and in all Neandertal sequences..."


What is also interesting is the link between Amerindians, Eurasians and the Altai Neanderthals, hinting at an admixture in Siberia : "... N-SNV 16.298 is found only in Eurasian-Native American 36 haplogroups (V1, V2, M8, C1, C4, C7 and Z1) and only in the Altai Neandertal."


The heat map (Fig. 4) in the paper shows a surprisingly strong introgression of Neanderthal genes in Africans, compared to Europeans, Asians, people from Oceania and Amerindians:



You would expect this admixign to have happened in non-Africans, instead it took place with Africans.


Could this enrichement of African DNA be caused by an actual into-Africa migration? One where modern humans -of Eurasian origin- with Neanderthal admixture entered Africa, and admixed there with the locals?


The gradient displayed in the image above, from a low (Oceania - Americas) to mid (East and western Asia - Europe) to high (Africa) Neanderthal genetic content clearly marks a migration path through Neanderthal territory (central Eurasia) into Africa.

Out of China?


Ye Zhang and Shi Huang ( The Out of East Asia model versus the African Eve model of modern human origins in light of ancient mtDNA findings, bioRxiv, Feb, 10, 2018. doi: https://doi.org/10.1101/546234) have proposed that an "Out of East Asia" (read that as "China") is a better model to explain human origin than the current "Out of Africa" theory.


I invite you to read the paper, which finds fault in the Genetic clock: "...The African Eve model assumes the molecular clock while the Asia model not. Given that the universal molecular clock is widely acknowledged to be unreal" (We have posted about the "clock" several times).


It upholds Huang's Maximum genetic diversity (MGD) hypothesis but does not explain it in this paper, however you can read Shi Huang's detailed explanation here (Shi Huang, New thoughts on an old riddle: What determines genetic diversity within and between species? Genomics, Volume 108, Issue 1, July 2016, Pages 3-10. https://doi.org/10.1016/j.ygeno.2016.01.008).


It also dismisses the Infinite-Sites Mutation Model or ISM, which states that all mutations that have occurred along the sequences since the most recent common ancestor only affect a new site; therefore no single position can mutate twice.


Out of Africa also requires the "Neutral Theory" to be applicable (Mutations can be harmful, and they take place at random and those that are selectively neutral accumulate while those that are deleterious are removed by natural selection). Huang disagrees with this theory (read more here: Genetic equidistance).


The authors find that "Our model furthermore specifically places the least differentiated haplotype R0 or R* as the ancestor of all mtDNA haplotypes, which is in contrast to the African Eve model that puts R downstream of haplotype N (Figure 1). The R0 haplotype is most common today in the Southern Chinese group in the 1000 genomes project, implicating the origin of the modern mtDNA lineage in Southern China [5]."

The paper concludes that: " the Out of East Asia mtDNA model is inherently more sound and self-consistent than the African Eve model due to stronger theoretical foundations and far more realistic assumptions. "


Readers of this blog are well aware of my anti-sinocentrism, I usually tend to take claims by Chinese scholars lightly, because of their "China is the center of the world viewpoint", however this paper is quite interesting though lacking more sound evidence to fully convince me.

Siberians are not that close to Native Americans


Siberians are said to be the direct ancestors of Native Americans. These Siberians moved into the Beringian land bridge and from there crossed into North America and spread across the whole continent, peopling the Americas, or at least that is what the story says. But what are the facts?


A recent paper: The population history of northeastern Siberia since the Pleistocene, by Martin Sikora et al., Nature vol 570, pp. 182 June 13, 2019, https://doi.org/10.1038/s41586-019-1279-z, describes their findings after sequencing the genomes obtained from 34 ancient remains across Siberia. These genomes span ages ranging from 600 to 31,600 years ago.


These genomes also include the northernmost pleistocene remains found in Siberia, at Yana RHS: they are the earliest direct evidence of human presence in northeastern Siberia, a population that they refer to as Ancient North Siberians (ANS).


Their conclusions are interesting: (bold is mine)


"We find that—despite the complex pattern of population admixture throughout the past 40,000 years the first inhabitants of northeastern Siberia (represented by the Yana RHS individuals) were not the direct ancestors of either Native Americans or present-day Siberians, although traces of their genetic legacy can be observed in ancient and modern genomes across America and northern Eurasia.
These earliest ancient Siberians (the ANS) are known from a handful of other ancient genomes (those of the Mal’ta and Afontova Gora individuals); they are the descendants of one of the early modern human populations that diversified as Eurasia was first settled by our species, and are thus highly distinct.
The ANS were later partially assimilated with a group with East Asian affinity who formed the Ancient Palaeo-Siberians (represented by Kolyma1); this group also probably once had a wide geographical distribution across northern Eurasia. The genetic legacy of Ancient Palaeo-Siberians among present-day Siberians is more limited, being restricted to groups in northeastern Siberia.
"


They found that "Despite their extreme northeastern Siberian geographical location, the Yana RHS individuals are genetically closer to West Eurasians".


They have to look to a later date to find a Siberian that is closer to Native Americans: "We find that the Kolyma1 individual (dated to 9.8 ka) who represents a lineage that formed after about 30 ka, which we name ‘Ancient Palaeo-Siberian’ documents the first major genetic shift that we observe in the region ... Principal component analysis, outgroup-f3 statistics and mitochondrial DNA and Y chromosome haplogroups (G1b and Q1a1b, respectively) demonstrate a close affinity between Ancient Palaeo-Siberians and present-day Koryaks, Itelmen and Chukchis, as well as with Native Americans."


But Kolyma1 remains, found in northeastern Siberia, close to Beringia, are less than 10 ky old! So she cannot be an ancestor of the older American population which is now believed to have reached America at least 16 kya. Could Kolyma1 be the outcome of a backflow into Siberia, from America? Only about 66% of her genes is similar to that of Native Americans.


So Kolyma1 is the closest they could find to American Natives, however she isn’t an ancestor. Most of her genome belongs to the "Ancient Paleo-Siberian" lineage which split from that of the Native Americans some 24,000 years ago.

Interestingly, they report that "A signal of Australasian ancestry that has been observed at a very low frequency in some modern and ancient South American populations is not evident in any of the ancient Siberian or Beringian samples sequenced here, or in previous studies".


The study concludes that "the majority of Native American genetic ancestry is likely to have originated in northeastern Siberia rather than south-central Siberia, as has been inferred from modern mitochondrial and Y chromosome DNA."


To sum it up, the northernmost of the early Siberians (Yana) are not related to the people who supposedly peopled America. The later Kolyma woman is similar to but not an ancestor either, she is actually a later arrival in the area, when she died, America was already inhabited!


There is a paucity of remains between Yana and Kolyma1 which means that we have to wait for more remains to be discovered and studied before this issue is settled for good.

Archaic Hominin in China author of the earliest use of ochre on bone engravings


Two engraved bones were unearthed at the Lingjing site in Central Eastern China. The remarkable thing about these bones is that they were dated to 105,000 - 125,000 years and the incissions were done deliberately, not as the result of removing meat from a carcass, but with a symbolic intent. The bones were also coated with ochre.


The paper (Engraved bones from the archaic hominin site of Lingjing, Henan Province, Zhanyang Li, Luc Doyon, Hao Li, Qiang Wang ... DOI: https://doi.org/10.15184/aqy.2019.81Published online by Cambridge University Press: 08 July 2019) finds these bones as the earliest evidence of human populations using ochre for symbolic or abstract purposes.


The age of these bones means that they were done by "archaic" hominins that lived prior to and during the evolution of Homo sapiens in Africa (according to the prevalent "out of Africa" theory).


Ochre is a clay with an iron content that once it has oxidized (rusted) gives the clay a tone which can range from yellow to red to brown. It has been used around the world for religious purposes and sacred art (even by Neanderthals, 73 kya - see paper).


Its bright red color may have symbolized blood and therefore life, afterlife, fertility. It is also very visible in the dimly lit caves and was used as raw material for many of the cave rock paintings from the origin of humankind onwards, all across the globe.

Archaic Ghost population admixed with Modern Humans in Africa


A paper published on April 26, 2019, Whole-genome sequence analysis of a Pan African set of samples reveals archaic gene flow from an extinct basal population of modern humans into sub-Saharan populations by Belen Lorente-Galdos et al. (Genome Biology201920:77 https://doi.org/10.1186/s13059-019-1684-5) looks into a "Ghost" archaic population (XAf) in Africa which admixed archaic genes into humans (AMH or anatomically modern humans) there.


The authors write:


"We identify the fingerprint of an archaic introgression event in the sub-Saharan populations included in the models (~ 4.0% in Khoisan, ~ 4.3% in Mbuti Pygmies, and ~ 5.8% in Mandenka) from an early divergent and currently extinct ghost modern human lineage."

These are quite high values. The authors continue:


"Our results suggest interbreeding of AMHs with an archaic ghost population that diverged from the AMH lineage at a temporal scale similar to the one between the Neanderthals and Denisovans.
This observation would indicate the presence of a deep archaic population substructure also in the African continent and contrasts with previous studies that suggested that a basal lineage had a major impact only on particular western African populations.
Furthermore, our analyses showed that the estimated proportion of Neanderthal ancestry in Eurasian populations is highly sensitive to the presence of XAf population, increasing by a threefold the amount of archaic introgression.
This result suggests that the amount of Neanderthal ancestry out of Africa that so far has been estimated could be an underestimation by not having considered events of archaic introgression in Africa in the tested models.
"

I find the last part very interesting, the paper is suggesting that we -non-Africans- may have even more Neanderthal genes than current studies suggest, because they have not considered this XAf admixture into the humans leaving Africa.


The paper downplays a possible "Into Africa" event where Neanderthal genes were passed on to Africans by Neanderthals and assume the source of those genes are more recent: Europeans or Asians. The authors write:


"Traces of Neanderthal introgression have been observed not only in North African populations, who are in fact historically and genetically different from sub-Saharan peoples, but also in other African populations, for instance in Yoruba genomes, although they were most likely introduced through recent Eurasian admixture."

They defined some timelines (we quote them below):


"The AMH lineage and the one from the archaic Eurasian populations diverged 603 kya" the CI is 495.85 to 796.86 kya


"The ghost XAf archaic population and the AMH lineage split 528 kya" (CI 230.16 to 700.06 kya)


"The Denisovan and Neanderthal lineages split 426 kya" (CI 332.77 to 538.37 kya)


Admixture of XAf was significant, considering that Neanderthal genes account for less than 2% of Eurasian genetic makeup. These are the African values of admixture:


  • 3.8% (95% CI 1.7 to 4.8%) in Khoisan
  • 3.9% (95% CI 1.3 to 4.9%) in Mbuti
  • 5.8% (95% CI 0.7 to 0.97%) in West Africa

The paper found that there was high levels of inbreeding as they "observed that ... both Khoisan and Pygmies show higher levels of ROH that are closer to the ones found in North African or Eurasian populations". ROH or Runs of Homozygosity are are regions of the chromosomes where there are many consecutive homozygoous loci and are an indication of inbreeding.


So the supposedly ancient Khoshian are very similar in their ROH to the "more recent" Eurasians, which are supposed to have undergone bottlenecks and later inbreeding.


The issue of African diversity is not addressed clearly. Although they identify some introgression regions:


"Specific candidate introgressed regions have also been identified, for instance, a 20 kbp block found exclusively in sub-Saharan populations that covers the entire MUC7 gene, a protein abundantly expressed in saliva and associated with the composition of oral microbiome [40], or 265 loci spanning ~ 20 Mbp spread across the genome that were detected in two Western African Pygmy populations"

The impact of 4% archaic genes in the overall diversity of modern Africans must be significant, and that means that their diversity is not due to Africa being the cradle of mankind but to an admixture of archaic DNA.

New species of Homo in Asia!


A paper published in Nature (A new species of Homo from the Late Pleistocene of the Philippines Florent Detroi et al., Naturevolume 568, pages181–186, 2019) today, tells us the following:


A hominin third metatarsal discovered in 2007 in Callao Cave (Northern Luzon, the Philippines) and dated to 67 thousand years ago provided the earliest direct evidence of a human presence in the Philippines. Analysis of this foot bone suggested that it belonged to the genus Homo, but to which species was unclear. Here we report the discovery of twelve additional hominin elements that represent at least three individuals that were found in the same stratigraphic layer of Callao Cave as the previously discovered metatarsal. These specimens display a combination of primitive and derived morphological features that is different from the combination of features found in other species in the genus Homo (including Homo floresiensis and Homo sapiens) and warrants their attribution to a new species, which we name Homo luzonensis. The presence of another and previously unknown hominin species east of the Wallace Line during the Late Pleistocene epoch underscores the importance of island Southeast Asia in the evolution of the genus Homo.


So here we have humans living in the Philippines 67 kya that differ from both Homo sapiens and the minute H Floresiensis.


It has a mosaic of archaic and modern features which highlights the presence of a wide diversity of hominins in Asia prior to the "Out of Africa" event. This surely combines Denisovan, Homo erectus and, perhaps H. habilis traits.


Asia will come up with plenty of surprises in the coming years, maybe they will debunk the Out of Africa theory...

Let's wait for more discoveries.

Neanderthal and Denisovans split around 750 Kya


This paper: Early history of Neanderthals and Denisovans, by Alan R. Rogers, Ryan J. Bohlender, and Chad D. Huff (PNAS September 12, 2017. 114 (37) 9859-9863; published ahead of print August 7, 2017. https://doi.org/10.1073/pnas.1706426114), has some interesting insights into Neanderthal diversity and population size. Below we quote from this paper


"Discussion
These results contradict current views about Neanderthal population history. For example, Prüfer et al. estimate that the Neanderthal population was very small—declining toward extinction. This view receives additional support from research showing elevated frequencies of nonsynonymous (and presumably deleterious) mutations among Neanderthals. This abundance of deleterious alleles implies that drift was strong and thus that population size was small. Yet our estimate of Neanderthal population size is large—in the tens of thousands."


So the authors find that the neanderthal population was large!. They then try to find common ground with other authors, adding:


"To reconcile these views, we suggest that the Neanderthal population consisted of many small subpopulations, which exchanged mates only rarely. In such a population, the effective size of the global population can be large, even if each local population is small. A sample from a single subpopulation would show a misleading signal of gradual population decline, even if the true population were constant. Furthermore, there is direct evidence of large genetic differences among Neanderthal populations. Finally, the rich and widespread fossil record of Neanderthals is hard to reconcile with the view that their global population was tiny. We suggest that previous research has documented the small size of local Neanderthal populations, whereas our own findings document the large effective size of the metapopulation that contributed genes to modern humans."


All of which makes perfect sense. They then address the timing of Neanderthal-Denisovan split:


"...As discussed above, our results also disagree with previous estimates of the Neanderthal–Denisovan separation time. On the other hand, Meyer et al. show that 430 ky-old fossils from Sima de los Huesos, Spain are more closely related to Neanderthals than to Denisovans. This implies an early separation of the two archaic lineages. Our own estimate—25,660 generations, or 744 ky—is earlier still. It is consistent with the results of Meyer et al. but not with those of Prüfer et al., as discussed above. The cause of this discrepancy is unclear. Prüfer et al. use the pairwise sequentially Markovian coalescent (PSMC) method, which may give biased estimates of separation times in subdivided populations..."


So they find a rather old (almost 750,000 years ago) split between Neanderthals and Denisovans.


In their introductory comments they mentioned some competing theories


"Around 600 kya, Europe was invaded by large-brained hominins using Acheulean stone tools. They were probably African immigrants, because similar fossils and tools occur earlier in Africa. They have been called archaic Homo sapiens, Homo heidelbergensis, and early Neanderthals, yet they remain mysterious. They may have been ancestors of Neanderthals and modern humans, or ancestors of Neanderthals only, or an evolutionary dead end. According to this last hypothesis, they were replaced later in the Middle Pleistocene by a wave of African immigrants that separated Neanderthals from modern humans and introduced the Levallois stone tool tradition to Europe."


Regarding the above, the authors write:


"Our results shed light on the large-brained hominins who appear in Europe early in the Middle Pleistocene. Various authors have suggested that these were African immigrants. This story is consistent with genetic estimates of the separation time of archaics and moderns. Our own results imply that, by the time these hominins show up in European archaeological sites, they had already separated from Denisovans. This agrees with Meyer et al., who show that the hominins at Sima de los Huesos were genetically more similar to Neanderthals than to Denisovans. It also agrees with Hublin, who argues that Neanderthal features emerged gradually in Europe, over an interval that began 500–600 kya."


And, they conclude:


"It appears that Neanderthals and Denisovans separated only a few hundred generations after their ancestors left the modern lineage. During the intervening interval, the Neanderthal–Denisovan lineage was small. After separating from Denisovans, the Neanderthal population grew large and fragmented into largely isolated local groups. The Neanderthal metapopulation that contributed genes to modern humans was much larger than the local population of the Altai Neanderthal fossil."


Denisovans admixed with Africans


Among their findings is corroboration of what we already know: "...yn is more common than xn —Neanderthals share more derived alleles with Europeans than with Africans. This suggests gene flow from Neanderthals into Europeans", and then, a startling finding: "More surprisingly, xd is more common than yd. The same pattern appears in all four combinations (YRI.CEU, YRI.CHB, LWK.CEU, and LWK.CHB) of African and Eurasian populations in our analysis. This pattern suggests gene flow from Denisovans into Africans..." (bold mine). This is unexpected: Denisovan admixture into Africans! Maybe it reflects an Out of Asia episode into Africa...


The fact that the Neanderthals were a large population split into sub-groups is very interesting because it is the opposite to what has been widely proclaimed until now: that they were a small, inbred group on the verge of vanishing when they mingled with modern humans...

Into Africa: sub-Saharan genetic diversity is due to introgression with archaics


Following up on my previous post, I want to share some more papers on the subject of the admixture of Homo sapiens and archaic hominins in Africa, which may be the cause of the "genetic diversity" which is the main evidence supporting an African origin of modern humans.


This paper (Genetic evidence for archaic admixture in Africa, by Michael F. Hammera, August E. Woernera, Fernando L. Mendezb, Joseph C. Watkinsc, and Jeffrey D. Walld) reached the following conclusions:


"Extensive simulation results reject the null model of no admixture and allow us to infer that contemporary African populations contain a small proportion of genetic material (˜2%) that introgressed ˜35 kya from an archaic population that split from the ancestors of anatomically modern humans ˜700 kya."
...
"Th[is] suggests that one such introgression event may have taken place in central Africa (where there is a very poor fossil record). Interestingly, recent studies attest to the existence of Late Stone Age human remains with archaic features in Nigeria (Iwo Eleru) and the Democratic Republic of Congo (Ishango)"


The authors cite This paper (Allsworth-Jones, P., Harvati, K. and Stringer, C. (2010) The archaeological context of the Iwo Eleru cranium from Nigeria and preliminary results of new morphometric studies. In: Allsworth-Jones, P., (ed.) West African Archaeology New developments, new perspectives. BAR, S2164 . Archaeopress , pp. 29-42. ISBN 978 1 4073 0708 4):


""... results highlighted apparent archaic aspects in the specimen in its long and rather low cranial shape, and although modern overall, it also resembled fossils such as Omo Kibish 2 and Ngandong in certain respects. New studies... establish the relatively archaic shape of the vault, and confirm that this Late Stone Age individual was markedly different from succeeding populations.".


So we have archaic humans living relatively recently, and, the recent studies on Homo naledi also show that it was contemporary to the earliest modern humans (but it did not live -as far as we know in Central or Western Africa, but in South Africa:


In This paper we see that Homo naledi, is quite primitive but also relatively recent (The age of Homo naledi and associated sediments in the Rising Star Cave, South Africa. Paul HGM Dirks. https://doi.org/10.7554/eLife.24231.001):


""We... establish[ed] that all sediments containing Homo naledi fossils can be allocated to a single stratigraphic entity ... interpreted to be deposited between 236 ka and 414 ka. This result has been confirmed independently by dating three H. naledi teeth with combined U-series and electron spin resonance (US-ESR) dating. Two dating scenarios for the fossils were tested ...: a maximum age scenario provides an average age for the two least altered fossil teeth of 253 +82/–70 ka, whilst a minimum age scenario yields an average age of 200 +70/–61 ka. We consider the maximum age scenario to more closely reflect conditions in the cave, and therefore, the true age of the fossils... we have constrained the depositional age of Homo naledi to a period between 236 ka and 335 ka. These age results demonstrate that a morphologically primitive hominin, Homo naledi, survived into the later parts of the Pleistocene in Africa, and indicate a much younger age for the Homo naledi fossils than have previously been hypothesized based on their morphology."


In other words dating range from 139 to 414 ka but the authors selected intermediate dates. They too seem surprised by its archaic appearance at such a late date.


And it was indeed "archaic" as attested by this paper (Human Evolution: The many mysteries of Homo naledi, Chris Stringer) which says:


"...Berger et al. describe how the collection displays a unique combination of primitive and derived characteristics (Berger et al., 2015). For example, the small brain size, curved fingers and form of the shoulder, trunk and hip joint resemble the prehuman australopithecines and the early human species Homo habilis. Yet the wrist, hands, legs and feet look most like those of Neanderthals and modern humans. The teeth have some primitive features (such as increasing in size towards the back of the tooth row), but they are relatively small and simple, and set in lightly built jawbones. Overall, to my eye, the material looks most similar to the small-bodied examples of Homo erectus from Dmanisi in Georgia, which have been dated at ~1.8 million years old".


Interesting that H. naledi resembles more primitive Homo erectus with an age of 1.8 million years when it is only roughly 200 ka old!.


Another Paper (Genome Research Published in Advance February 17, 2016, doi: 10.1101/gr.196634.115 Model-based analyses of whole-genome data reveal a complex evolutionary history involving archaic introgression in Central African Pygmies, PingHsun Hsieh et al.) supports this idea of an archaic introgression, but this time, in Pygmies!:


"... our inference method rejects the hypothesis that the ancestors of AMH were genetically isolated in Africa, thus providing model-based whole genome-level evidence of African archaic admixture. Our inferences also suggest a complex human evolutionary history in Africa, which involves at least a single admixture event from an unknown archaic population into the ancestors of AMH (anatomically modern humans), likely within the last 30,000 yr."


These findings plus that of an early presence of Homo sapiens in Morocco - In this paper (New fossils from Jebel Irhoud, Morocco and the pan-African origin of Homo sapiens, Jean-Jacques Hublin et al. Nature 546, 289–292, 2017):


"...We identified a mosaic of features including facial, mandibular and dental morphology that aligns the Jebel Irhoud material with early or recent anatomically modern humans and more primitive neurocranial and endocranial morphology. In combination with an age of 315?±?34 thousand years (as determined by thermoluminescence dating)3, this evidence makes Jebel Irhoud the oldest and richest African Middle Stone Age hominin site that documents early stages of the H. sapiens clade..."


An age which clearly overlaps that of H. naledi


These findings may lead to an overhaul of the Out Of Africa theory as it is not implausible that H. sapiens originated in Eurasia or even America from other Out Of Africa migrants that departed long ago (Neanderthal ancestors or even H. erectus), and then they peopled Africa recently from North to South and mixed during their Into Africa journey with archaics like Naledi or Iwo Eluru, picking up genetic diversity and carrying it into sub-Saharan Africa with them.


Maybe archaic DNA will be recovered from Naledi and clarify the situation.
